I made this mistake once too.  The problem is, that probably almost the
entire map is visible from that bottom level.  Do a VIS to at least a
level 2 (pref. a full level 4 VIS), bring up the map in Quake, and say
"r_draworder 1" at the console.  This will have an effect similar to
reversing the drawing order of the polygons, so that the cloest things
in view get drawn first and the farthest things get drawn last.  You'll
likely find that many large areas of the map that you thought were
safely hidden behind walls and around corners are now completely visible
to you  "Yes, Quake has X-Ray vision!".

Your map basically needs a complete overhaul to place screening walls
around doors and stuff like that so that the Quake engine CAN'T see into
all these adjacent areas.  Have fun with it - I eventually gave up on my
office building map because of all the problems this was causing :\
