I've had absolutely no problems with this at all. I just applied an animated
texture to a brush and, voila, it showed up just as expected. Are you doing
anything weird with it? (Like trying to set strange surface properties to
get it to work?) Just to see what they looked like, I made a small
four-sided pyramid, set it transparent AND warp AND applied an animated
texture to it (I forget which-- the alarm texture, I think). It worked
exactly as expected.
	One thought: I believe I ran that in software mode-- try running your map
in software mode and see if it works.
