Use the current texture (water with a big arrow on it) to rotate and align
textures into the direction wish them to flow.
Switch them to a normal liquid or lava texture.

Click, in the texture properties window, the current for which direction you
wish the current to go.  curr_0 is east (in top down view), 90 I believe is
north.  If you need to go at and angle, you can click more than one current
(curr 0 and 90 is northeast).

If you want the texture to flow as well (visually) you need to add warp and
flowing to the properties.

You may also want to add to textures not on the surface, the nodraw property
so you don't see the edges of brushes if your water is transparent.
