Perhaps you should email Whitefang matt@lithium.com (two t's) directly.

If you're saving as a map file, and reloading it, that would be a source of
your problems.
You really have to stick with .qle format.  Also, importing your map file
into other editors (which don't yet support Floating point) would
furthermore compound the problem (and many of the other editors don't
support Floating point I find).

It obviously doesn't seem to be a problem with the Id tools, so I have to
figure something is going wrong when you save and load your map.

I'm not saying the above is your situation, but if it is, then it could be a
remedy.

By sticking with .qle format, I've built a large Q2 16+ player deathmatch
level, around 1000+ brushes (many of my walls are angled), about 2200 lights
(including lighted textures), about 150 CSG operations, typical usage of
grid levels 4, 8, and 16, and I've yet to get a leak or any of the errors
you've described in Qoole 2.31+  (I also use the DeWan versions of the Q2
utils, not the ones which come with Qoole--even Id's originals give
problems).  I've spent over 4 weeks working with Qoole building this and
another map, and not a single thing has moved out of place from where it
should be.  The only time I EVER saw any distortion or contorting of the
map, was after importing it from the map file.
